Megaman's systems are likely behind samus in ability, however, with the vast collection of abilities he has, he'd be an adaptive foe, and able to fight on even ground with samus for a while. however, samus's health and weapons systems simple have more energy, and she can outlast megaman in a fight.

G.I Joes were typically produced larger than army men, so I'd have to say that gives the G.I Joes enough of an advantage to win.
